It would be fantastic to match the digital I/O trace colors to the dupont wire colors.

With the UI right now, trace color is determined by the connected Joulescope since the UI supports multiple, simultaneously connected Joulescopes. I can see the desire to have separate trace coloring when you only have 1 Joulescope attached. See issue 276.
I implemented this feature, and it will be in the next release! Here is what it looks like:
